Thanks guys. I got a list to check out now.

The Dungeon Hive. I never read a dungeon core like it before, and never read one like it since. Truly one of a kind.

I don't have a singular favorite story. There are some that I really enjoy though, more than any others. I'll recommend my favorite novels:
Ave Xia Rem Y
Beware of Chicken
The Necrotourists
The Primal Hunter
Dragon Heart
Dragon Heart is a stub, the previous books are on Amazon Kindle Unlimited, and while translating each book from Russian, posts them here.

While I think MoL is the best story, the question wasn't for the best but for the favorite. So that answer would be https://www.royalroad.com/fiction/3468/loser-of-tarinath

While I'm not certain I can call it my absolute, all-time favorite, The Mage Emperor is my favorite that I don't think got as much readership as it deserves, since it just had monthly postings of big chapters.

Since we're talking about my favourite and not necessarily what I consider the best, it's tied between Defiance of the Fall, Dungeon Crawler Carl and Vainqueur the Dragon. I was lucky enough to catch these stories as they were beginning a few years back and I've been following them ever since.
DotF isn't even close to the best story on this site imo, it's written well enough but it's a pure power fantasy. It's probably the best power fantasy though. I get that the same feeling from reading DotF chapters as I do from watching Dragon Ball Z, in that I just want to see a really strong dude fuck shit up, but with high enough stakes that I can get invested. It delivers amazingly on that front but I don't think the first book is on RR anymore, iirc the author is preparing an Amazon release.
DCC is just very well-written and you can feel the tension of the surviving humans. Betrayal, death and explosions are to be expected. One of the best stories on this site in my opinion. The first three books are out on Amazon I think
Vainqueur is flat out the best comedy story on the site. Fight me

That one, was the best. One of my top two favorite comedy stories, the only one on this site. (Also, at most I will only fight you with words)

I recently started on A Sense for magic and felt so sad we were "competing." With that story around 1st place is already taken.
On the other hand, I found a new favorite!
(Other books I like are the usual, Primal Hunter, Magic-Smithing, etc.)

Humiliation of a Samurai by Citizen Samurai and Hands Held in the Snow are tied for best.
